Google also has a reconsideration form through Google Webmaster Tools.

In January 2015, Google John Mueller said that Penguin penalties can be removed simply by building good links. The usual process is to either remove the bad links manually or by using the Reject Google tool and then file a reconsideration request. Mueller describes this by saying the algorithm sees a good percentage of links versus bad links, so by creating better links, it can tip the algorithms as you see fit that will lead to recovery.
